Yes, you can substitute a 6AQ5A for a 6AQ5.  
 
In many cases, the difference between the 'A' version and the plain version is a controlled heater warmup time for use in series heater circuits.  
 
In other cases, the updated version has one or more uprated specs.  
 
The Duncan Amps tube datasheet locator is very useful for learning about possible substitutes.
