Sometimes the thump is the BBD chips fault - the bias level where the signal coming out of the BBD sits at goes up and down slightly as the clock rate increases/decreases. If you have a handful of similar BBD's, select the one that has the least thump - else, a bit of low pass filtering on the LFO output can help a lot.  
This can be observed with an oscilloscope.
