Anyone know where jazzmaster bobbins are available ?, also do these use shorter mags than strats etc,

I wish I knew too... I have a '61 with Fender  
reissue 'hot'? pickups in it, I'm not too happy with the sound. I've been thinking about that one for awhile... I wonder if I can make a Jazzmaster/P90 hybrid?

I have some somewhere... from like a 1958 or something... they are real shallow like a P bass bobbin, and wide like a P-90.  
 
I actually have the whole guitar... it's in horrid condition however. :(

If I can locate all the parts you might have a deal! Right now I have the neck ... I think much of it is in storage at a friend's house. It has an anodized aluminum pickguard... The pickups are shot, and probably most of the hardware is missing. I've had this thing kicking around since the 70's... it was sunbust but the original owner wanted it black. The body was in bad shape back then too!  
 
I have a '72 Mustang in much better shape! :) Just needs a new pickguard.. the original perl one warped real bad. I'm keeping that one though!

I LOVE mine... if I knew you wanted to sell it I would have bought yours myself.  
 
I refin mine midnight blue metalflake with a 1979 Strat maple neck - 'twangius maximus'.  
 
I am unsatisfied with the Fender pups too, I special ordered them, waited six months for them and was unimpressed by their tone.  
If I was more motivated I would probably rewind them, but I want to make a P90/Jazzmaster hybrid instead.

jm pickup has 13mm rods, bobbin inner thickness is between 3-4mm (3mm at center, 3.5-4mm at ends), black wire?!  
I had this pup at bridge (7.8k) but it is too bright, I made P90 with alnico rods (#42 8.8k), it sounds very good, like strat pickup with more output, have a look :-) http://snimace.lukasuv.net/pics/p90ar.jpg  
sorry for non-vintage screws, but I am still working on it :-)
