I was wondering if there's a conven...
I was wondering if there's a convention as to which side of the effect should be input and which the output. I've seen a couple different ones, most going from right to left, which seems to me to be counter-intuitive.  
 
Does anyone know if right to left is the accepted way? I just want the ones I make to be compatible.

When you're playing, the pedals are often in front of you. If you're right handed as most of us are, the cord from the guitar exits your right side. It's least in your way if the cord enters the right side of the pedal. IMHO, anyway.  
 
It does seem backwards, though.

I agree, it seems backwards. I guess it's because we're used to read left to right. Have you ever thought of the fact that most schematics are drawn with the input to the left and output to the right?  
Some boxes with the input to the left comes to mind: Vox, JEN and Colorsound (not all of them, though). And the three-knob EH Memory Man. I guess there's more to add to the list.

...of course, when you have them turned over upside-down for hacking and servicing, the input is on the left like the schematic, which is handy.

I REALLY like pedals that have all the jacks on the "front" (the side facing the audience) of the pedal box. These pedals are always much more "pedal-board-friendly" and the order of the in/out jacks doesn't really matter much.

I manufacture a few boxes under the Frostwave name, and I notice that while the synth/tekkno/dance people want the input on the left, the guitarists usually expect it on the right. I gotta confess, I actually made my funk.a.duck pedal the opposite way around from how I thought I was! (the sub board with the jacks is 'inverted'.. happy with how it works though.  
The point is, the dance guys play facing the pedal, and  
expect the signal to go L2R.
