Why on earth do you think that Alnico II would have sporadically been in short supply? In the 50s alnico was still produced in the US - and Gibson bought manufacturer direct. Lead times would have been within 30 days - and pickups were wound to sit in the warehouse waiting for guitars, not the other way round.  
 
It seems like wishful thinking. Why is this forum so determined to reach the conclusion that PAF production was a mess? Did any Les Pauls go out with Maple Backs and Mahogany Tops?? No way?? I think order 10,000 units of Alnico II bars every six months should have been handled pretty efficiency after the invention of the a) the postal service and b) the telephone.  
 
The "Old-timer" I recently spent several days with said that the best evidence for the quality of tooling in the 50s and 60s is the original SG body carve tooling...Even today its fiendishly difficult to reproduce in a production setting without the help of CNC.  
 
It is true that the coil winding specs were a mess. But I bet that most guitar players, even today could tell the difference if you wound 5000 turns on a PAF , or 5100. They might tweak the height a little, or just say - both sound great - vive la difference!  
 
That said I have my eyes on a Lollar SG-style axe...droollll...the body contours....drool....
