In the past at my previous employer, we found it very cost effective to make small precision parts out of FR4, and have a PCB manufacturer produce them. They price their boards by how many you can get out of a panel, a standard panel size is 18"X24" IIRC. That's a lot of bobbin flats. Since you don't have to have any plating, that would reduce the cost quite a bit. You'd have to design the flats like a PCB, with gerber files, but that shouldn't be too difficult. Most board houses can hold routing tolerances to 0.005" and hole diameters to 0.001".  
 
Why don't more winders use FR4 for bobbins? It seems like a good material.
