You are right Craig. And on top of not switching out the clean, it's out of phase with the Lead channel! If in Lead mode you turn up the Lead master and turn up the Clean preamp, it will come thru loud and clear. If you then start to turn up the Lead preamp, it quickly drowns out the clean channel and is no longer a factor.  
 
The only reoccuring problem we have had with the amps built from that schematic is the Lead channel does slightly bleed thru to the Clean channel, especially if you have the lead gain high enough to clip the first stage right after the Lead preamp control. In the next few weeks I'll be doing some research on how to get rid of that design bug and still maintain the tone, which is awesome!
