For effects, capacitor voltages aren't so much an issue as the voltages involved iare around 9-12V. So for electros, 16V are fine. As for other types of caps (greencaps, ceramics etc), they'll normally come in a nominal voltage (like 100V). They're fine as well. The only thing you need to remember is that the cap you choose for your circuit should at least higher than the voltage you plan to use it with.  
 
Using a part with a higher voltage rating is fine, however you might pay a little extra for some parts with a higher rating, thats all. Just make sure the value you pick isn't less than your voltages you plan to use.
