I think the BOSSMT-2 rips! Anyway, I think ripping out the guts and putting in a ts-9 might be a big messy job. Heres what I would do:  
Check out the chips, They are probably op-amps (a TL07_, LF353, 4558, Maybe even a 741). Find the pin out sheet for the opamp. Then if you're not going to trace the whole circuit(recomendedIMHO) trace from the input and see how the op-amp is configured. It could be used as a buffer/ or as a the first gain stage. If it is the first gain stage, modify the feedback loop with a larger resistor. (Radio-shack has a nice handy pocket op-amp reference booklet for $2.99). For more gain you might just change out the stock gain pot for something larger!  
 
You might even want to mess with different clipping diodes(try GE) and maybe try assymetricizing (?) by putting different types together. For ex. one ge, one LED.  
 
For the tone stack, the usual one knob variety suck! If you want a thick, modern crunch (I know I do! he he) maybe think about hardwirin in a mid scoop using a capacitor in series with an inductor ( Fc=1/2*pie*sq. rootof L*C )  
Fc is the center freq. of the scoop- make it around 350hz. ( You can also make a mid scoop by making sortof a twin-T path, I'm not quite sure how to describe it, but it's like two paralell paths. one path is a low pass filter, the other a high pass filter.)  
 
I think the tone control should be to pass more treble through to the output. The whole tone control thing will be a bit of messing around. In order to have tight bass, it needs to have some treble to give it definition.
