I would guess the .001 cap is there to suppress parasitic oscillations or cut high end. The 100 ohm resistor provides protection to the OT if it should be run without a speaker or load attached. These are both fairly common safety/reliabilty mods. If the OT works, it will work without either the cap or resistor. If it's blown as you suspect, you can get a replacement at www.angela.com for about $25. Actually, any Fender Champ type OT will work fine. Good Luck.
